Taiju Oki spends five years working up the courage to confess to his classmate Yuzuriha, and gets exactly five seconds into it before every human on Earth is petrified into stone. Several thousand years later he wakes up. The world has been quietly reclaimed by the forest. The only other person awake is his old friend Senku Ishigami, a teenage scientist whose response to the situation is a multi-stage plan to rebuild civilization from scratch — fire, then glass, then antibiotics — and to wake everyone else once he can keep them alive.
