Here is my 'philosophy' on what makes good stories:
Everything has to serve a goal. It can be a deep theme or being just cheap, good fun.
There needs to be a character/s that go on an arc which serves the goal of the story in an emotional way.
Even a simple story should have some version of this.
Plot needs to justify and give structure to the animation. Less ambitious stories can stop here and look good, I can have good time with just this.
Good stories reflect the theme in every aspect, fully or partially from worldbuilding to conflicts.
Character with an arc should be confronted. Confrontation should explore the themes and drive the arc forward.
Fights are to be meaningful. Slaping eachother without a purpose may as well be watched in a highlight clip on youtube with no context. There are to be stakes in an important fight (that are real). Best if such a fight is between characters we know. Every other fight should be there to either advance some aspect of the story or tell something about the people who fight. If you are telling through the fight it shouldn't be the same message repeated too many times.
Every episode should advance story or characters in progress or depth. Scene at the very least should always express characters in it in an enjoyable/interesting way or convey the atmosphere/world.
Stories that keep away from common tropes/structures or at least modify them get bonus points in my eyes.
Grander story needs to exist and be established pretty quickly. You can have just random stuff happen to characters and them reacting to it while exploring the themes and advancing their arcs, but it has to be really strong to be enough to hook someone to watch that. Best having an established and visible goal for the characters that can give them larger purpose and hook the viewers. Not to mention the fact that having both great grand and small stories in a plot is better than having just a bunch of amazing episodic plots.
Keeping a brisk pace is usually the best way to run a story.
There are some very common mistakes in animes:
Overdramatization of a minor thing, especially with music being too tragic and pace slowing to a crawl.
Enormous amount of underdeveloped characters. Too many important characters.
Boring power fantasy. If you really want to have a cool character aura farm at least make them interesting. Just being powerful isn't cool.
It is hard to switch tone back and forth. If you can't do it be consistent.
Exposition dumps and flashbacks often aren't necessary. Have faith in viewers having a brain and don't be afraid of being a bit mysterious.
Obviously animation, character design, direction... (visuals) and music, voice acting, sound effects should be as good as possible.
Those are the basics. I am not going into how dialogue should be written, themes/lessons be presented or story structured. Those and many other things depend on the type of story anime is telling and I am quite open minded... despite what the above might suggest.
